Basespace illumina how to use ?

Hi all,

i will be using illumina's dragen pipeline. I had planned to use it directly on the Amazon servers via the marketplace but the cost is very high. By going through the illumina interface (basespace) the cost is much lower. however while going through basespace i can't figure out how to use any dragen command (as one would with dragen on aws or dragen on premise).

to be more precise there are two functions that particularly interest me and that I cannot use on basespace:

  • the compression of fastq to ora
    • filtration of variations by machine learning

Any suggestions or solution ?

Other point :

I would like to upload the results to our aws account but there is no easy solution (other than downloading the results to our servers and then uploading them back to aws which is kinda stupid). i think there is a way to play with the basespace api to grab urls for each file and use them to upload to aws, if anyone ever made a script that does this stuff i'm taker.

AFAIK the license for DRAGEN ORA (enancio data compression tech) is only included in NextSeq 1000/2000 on-board computer, AWS Dragen or an on-premise analysis server solution. It does not seem to be included in BaseSpace. You can confirm this by contacting Illumina tech support. Illumina is currently closed for winter holidays so you may not hear back from them until next week.
