I'm looking for a database that has all C. elegans genes. Either that or protein sequences. I found one database but couldn't find Upf3 homologs . . . I thought since it is a model organism that most of these genes would be annotated. If anyone knows of a databse where i could find this information, please let me know

I assume Wormbase is still the authoritative source for all things C.elegans

Proteins: http://www.wormbase.org/species/c_elegans/protein#1-0-5

Genes (including download link): http://www.wormbase.org/species/c_elegans/gene#2--10

+1 not only "the correct" answer, but covers everything asked for in the rather confused question title and body :)
