How many samples would be enough to estimate the quality of sequencing

We are trying to use new sequencing company. Before we send them all our samples, we would like to get some idea how good the sequencing quality of the company.

At least, how many samples should we send to them?

Are they doing all of the sample prep or just the sequencing itself? The latter is pretty fool-proof.

They are doing only sequencing. We will prepare samples.

I wouldn't worry about it then. If they're going to run things on a HiSeq and you've already made the libraries then there's little that they can do to make results better/worse.

It turned out that we are sending them DNAs and the company will prepare for library for whole exome sequencing on Illumina hiSeq.

Could you please tell me how many samples at least we should send them to estimate their quality.

I would expect an oursourcing company to provide some guarantee of quality/go to some lengths to characterise your samples before actually doing the sequencing. If you're savvy about it, don't pay them until the work is completed satisfactorily (we've been stung by this before).

You might send them 3 or so and try to ensure that one or two of them are of questionable quality (e.g., very low concentration).
