You can't/don't want to use blast+? Or do you think the repeats are going to be masked by blast? They should not be at NCBI web blast by default.

Paste all your sequences in to the BLASTP webpage. Hit submit. It doesn't get any easier than that. If you have some specific questions, come back to us.
