I have miRNA microarray expression data. I want to do gene set enrichment analysis on this data set. in order to do that, I need to have ENSEMBL Identifier of my miRNAs. how can I convert ID of my miRNAs to ENSEMBL Identifier (e.g. ENSGO....11543) ?

my miRNA ids are like : hsa-miR-616 hsa-miR-1296

You can get the associations from biomart. There's an R interface, but it's also pretty easy to just download a list via the web interface (I made an example query for you that will probably work) and then just load that into R.

dpryan79 is right about using BioMart, but you can make it easier for yourself. Filter by ID list limit, selecting miRBase IDs from the drop down then paste in your list of IDs. This will simply convert your whole list for you. I've altered dpryan79's query to include this.
