I have two genomes - one is in healthy condition and other one is in diseased state. I want to find the gene islands in health condition. How to find this?

You don't give enough information: What's a 'genome' : a fasta sequence? Is it annotated? Why do you expect the there will be a specific "island" of genes?

No that genome contains fasta sequence only. I want to know about the pathogenic islands
