Google with keywords like Perl form submit. One result: http://www.willmaster.com/library/manage-forms/using_perl_to_submit_a_form.php

But this site is not friendly with no API interface and not easy to use (you need click two buttons to submit job, and the running time seems long. You may write email to them.

Hello!

This site has a lot of links with explanations.

2 help links on the left and this one: http://mmb.pcb.ub.es/DNAlive/Help/FAQ.php

Perl has some modules to connect with web as well.

Submitting automated jobs to a public web server is considered a violation of the acceptable use (since that may cause denial of service for others). It may or may not be explicitly stated in the use policy.

If you need to run many such jobs then consider downloading the application and then running it locally on your own hardware. If that is not possible then get in touch with the site owners to check your options before you start.
