I have large no of sequences in fasta format. I want to send each sequences to web server (http://mmb.pcb.ub.es/DNAlive/) and analyse the sequences and download the each and every sequence results.
Could you please guide me that how to connect with server and uploading the data.

Submitting automated jobs to a public web server is considered a violation of the acceptable use (since that may cause denial of service for others). It may or may not be explicitly stated in the use policy.
If you need to run many such jobs then consider downloading the application and then running it locally on your own hardware. If that is not possible then get in touch with the site owners to check your options before you start.
